About
The Agilent 5300 Fragment Analyzer is an automated parallel capillary electrophoresis (CE) instrument designed for medium- to high-throughput nucleic acid quality control. It can separate up to 48 or 96 samples simultaneously using fluorescence-based detection with an intercalating dye, offering superior resolution, sensitivity, and reproducibility compared to traditional gel electrophoresis and microfluidic methods. It is compatible with 48- and 96-capillary arrays and supports unattended walk-away operation by loading up to three 96-sample microplates with no further user interaction required. The system is controlled with ProSize data analysis software and the Fragment Analyzer controller software.

Compatible Microplates

  • 96-well semi- or non-skirted PCR plates (for markers and samples)
  • 96-well deep-well plates (for buffer and waste)

User Notes

  • Check buffer and waste bottle levels before each run — do not begin a run with insufficient buffer or a full waste bottle.
  • Use the correct capillary array (48 or 96) for your desired throughput and ensure the array is properly seated before starting.
